Best Soundtrack of the Generation - Hotline Miami
This won't get voted by anyone, but I recently played and enjoyed Remember Me and its soundtrack is absolutely sublime to me. Just making an honorable mention of this game's excellent original soundtrack.
All great soundtracks, often the soundtrack to my working day. Honourable mention to Katawa Shoujo, but I'll keep this to games you can buy.
For me, in no particular order, it's:

Final Fantasy 13
Hotline Miami
Special mention for Persona 4 Golden. I know the technically that music is from last gen, but oh my God that music.
i'd toss Torchlight somewhere in there too but i can only pick 3 i guess.

Braid hasn't been properly nominated yet, and since Rock Band 3 was double nominated, I change my Rock Band 3 nomination to Braid.

FTL
The end of Fez when Continuum plays(when you don't have all the cubes) is probably one of the greatest experiential moments in any medium that I've ever had. Plenty of other moments in the game where the music works perfectly in tandem with the visual and gameplay sides of the game.

I have never played Xenoblade Chronicles but I heard that the soundtrack was good so I gave it a listen and hot damn it really is great. Bastion is also very strong from top to bottom and Mass Effect has quite a few great tracks sprinkled throughout the series. Stuff like Vigil, the Spectre theme, leaving earth, an end once and for all or suicide mission are always worth listening to but if I had to narrow it down to one game I would go with the first one. I think it would also be interesting so see a selection of specific tracks because I would chose differently if I didn't have to select three complete soudtracks but rather three tracks.
Hotline Miami all day every day. The only video game soundtrack I have on my iPod except for Streets of Rage II

Bioshock and Bioshock Infinite had some really good stuff in it as well... (still have to play the second game...) Loved the soundtracks of Papo & Yo, Axel & Pixel, Botanicula, Machinarium, Xenoblade Chronicles, Saints Row 2, Braid, Burnout Paradise as well. So much good music out there!
Edit: Forgot to mention Kentucky Route Zero Episodes 1 and 2 have also really good ambient pieces!
All three of these are going to be sorely overlooked by the majority, but all three are phenomenal soundtracks, each for different reasons. Banjo is what you expect from the franchise, a cheery & upbeat platformer soundtrack. Element4l is a more ambient and interesting soundtrack. And Super Puzzle Platformer Deluxe is retro style soundtrack that is great to listen to.

Yep, sounds about right. Lots of games I'd like to give an honourable mention, but these are probably the ones I've enjoyed the very most.
Silent Hill: Shattered Memories
Never mind the quality of the games themselves, Akira Yamaoka's SH work is still some of the best in the industry. Especially when Mary McGlynn is doing vocals. The lyrics can be terribly cheesy, but I'm sure part of that is due to translation (I refuse to believe that songs like "I Want Love" were originally written in English), so I can't complain.
And that's not even covering the sometimes Throbbing Gristle-esque soundscapes and the beautiful instrumentals.
