Man, F the haters! I LOVED Star Wars Bounty Hunter! Can't really give you an in-depth explanation, it was just awesome! Lol.
People hated Bounty Hunter? Since when? I thought the game was awesome.
As far as I know, it didn't really get good reviews.
Drakensang: The River of Time
I thought it was a great group time stopping RPG like Dragon Age, but it didn't get the coverage like other games of the same type did. Not quite as good as other games of the same sub-genre, but really amazing overall.
A couple old school ones, but Intelligent Qube and Future Cop LAPD. Every now and then I still throw those in and play.
Drakan: The Ancients Gates. The most underrated game I know of. It did riding on a dragon better than any game I've ever seen, which is not really saying much, actually. It had outdated graphics for its time, five minute load times, and glitches. But it was packed with content, had hidden areas and side quests, and was really fun. It also had some cool characters and a cool story.
Too Human. Once you learn it, it's awesome. The story is actually pretty interesting, I wanted a sequel.
Alan Wake. Why did nobody play this? It totally rules.
Downhill Domination. The only downhill mountain biking game ever made. It's like SSX, but it's easier to wipe out, harder to do tricks, and you can toss water-bottles at other racers. The courses are also insane. They go through forests of trees, past bears, across traffic, through thunderstorms, and other ridiculousness. It has mechanics like SSX and the spirit of a Pro Skater game. It was great to race split-screen.
Mirror's Edge is definitely one of the games I feel that people underappreciated. I also really enjoyed Godfather II for the price I paid, and had a good few hours with that game.
Circuit Breakers for the PS1.
When I was about 7 or 8, my brother and my friend and I played many, many hours of the game that presumably turned @Jeff: into the man he is today.
"It might hold the attention of a young child, but that's about it". He wasn't wrong.
Deadly Premonition. Not underappreciated because not enough people like it, but underappreciated because it's one of the best games of last year (if not THE best!)
Minecraft. I honestly don't know why people don't play it. I try find servers and it just says "Could not connect to server".

I'll just say it right now: underappreciated is not underrated. Fable III is underrated; Fragile Dreams is underappreciated. (If you accuse me of going off topic, keep in mind that either game answers your question :P.)
Fable 3 is an odd one. Having more of a story was nice, but it wasn't a significant leap for the series, like it should have been. The Fable series needs to move into being more open world, more serious and more focused on lore. They can still keep the sillyness, but there just isn't enough to keep it going as a long running series. Kingdoms of Amalur is exactly what the Fable games should be.
But I don't quite understand why there's so much outright rage for it. If it makes you feel better, Fable 2 was treated the same way until the third one came out.. Same with the first, and they're both considered classics now.
Final Fantasy: The 4 Heroes of Light.
That game does not get its due. Really great little handheld RPG. I've played through it a couple of times now because I can chip away at it bit by bit and always have a great time every time I pick it up.
Usually my favourite games are also those critically acclaimed games, with a few exceptions though like Castlevania Curse of Darkness and Dante's Inferno. They are not The most favourite games of mine, but I like them a lot, although they received so and so critics.

Kane and Lynch 2 sure that game is fucked up, but its also kinda awesome
Yeah, that game was surprisingly great. Didn't deserve any of the ire directed at it's progenitor, either.
Many others as well (Mirror's Edge?), but people who enjoyed (or even remember!) Citizen Kabuto are far too few.
I quite enjoyed Delta Force: Black Hawk Down.

I think Ghost Trick got an appropriate amount of critical praise, but the general game-playing public did not embrace it. The combination of a unique gameplay mechanic, great animation, and an enjoyable story were undermined by a weird release date (January 11, 2011) and a general lack of fanfare on Capcom's part. I would highly encourage DS and 3DS owners to check out the game.
I fully endorse this statement.
