Definitely Metroid and Shadow of the Colossus. Also, Resident Evil 4 was ahead of its time in a sense, as it eventually paved the way to the popular cover-based shooter that is around today.

Well since no one mentioned it yet, I always thought that the Dreamcast's Seaman was ahead of its time, as has been highlighted now by innovations seen at E3 (Milo from Natal) and in Sony's Eyepet.

They set the standard for what a 3D JRPG should be and as a result, ushered in a new era of really good RPGs. It also made RPGs on consoles popular in the western market. They also were the first who did FMV sequences right, sequences that transitioned back into the gameplay. That should satisfy the criteria for "being ahead of it's time". "
It definitely had a huge influence on gaming, particularly in the west, but I don't think it was ahead of its time.  It was a natural progression from FFVI, and besides using 3D graphics (very basic 3D) it didn't really do anything above and beyond what the series had done it the past.

Why would you say that? There's nothing spectacular about this game.
Nor was it ahead of it's time...it just had like 2 discs...that was it.
