The games that come to mind for me that I really enjoyed were well received by critics, but gamers on internet forums seem to hate in retrospect so keep that in mind (I hope that counts):
GTA4: Despite being the highest reviewed game of this generation on metacritic and gamerankings, whenever the game is brought up in conversation on internet forums (as well as with some people I spoken to about it in person) people just start to get all violent about it, complaining about how much they hated the shift in tone as well as stripping down most of the mechanics from San Andreas, and I really enjoyed it's shift in tone and found the characters to be much more likable than before, but w/e, point is that I love GTA4, but apparently I'm in the minority along with most video games critics.
L.A. Noire: Loved the 1940s depiction of L.A. as well as the story, also thought that the game was cool just for simply being different than most other games out there, but people didn't really seem to "get it". People complained a lot that they found it boring, also didn't like Cole's reaction to some things, while I can understand the last one, I was able to overlook it for the most part because what I got was an engaging crime drama with a great story and a really unique video game. I also feel the controversy surrounding the games development with how the developers were treated sort of overshadowed a lot of the great things about the game itself for most people. Should be noted though that I'm a sucker for pulpy noir stories, as LA. Confidential, Chinatown, and Casablanca are some of my favorite movies ever made, so it just really clicked with me
Twilight Princess: Kind of a reverse Wind Waker, people seemed to love it when it came out, but now reception on Twilight Princess is much more lukewarm, I feel like the fact that it got delayed a year to be put on the Wii, and the fact that the Wii controls weren't One-to-One like most people were expecting it to be (let alone the Wii itself) has really soured people on it, but I thought that the core mechanics themselves were really good, sure, playing as a wolf was more annoying that it was interesting, but the world of Hyrule was fully realized and was huge and expansive, plus I liked how it was much darker than any other Zelda before or after it, and I really enjoyed most of the new mechanics (horse combat, running while swinging sword) as well as most of the Wii controls for using items, but I kinda understand where people are coming from, I just feel like the Wii in general has kind of soured most people on Twilight Princess, who knows, maybe if it came out back in 2005 on GameCube and acted as its swan song like it was originally supposed to instead of being tacked onto the Wii as a launch title, people would look at Twlight Princess in a much different light.
