In light of Ubisoft's decision to remove printed manuals from their games, I thought perhaps a discussion of our favourite manuals is in order? (or perhaps the lousiest?)
The first one that pops into my mind:
MDK2, written in the form of a mad scientist's diary.
Game Manuals to Remember
I remember laughing my ass off as I read Wario World's manual. Whoever wrote that, had a great sense of humor.
Fallout 3 came out with a fat one. Well designed and full color.
In Canada where you get both English and French versions you can barely get the box closed.
(ps: Do American copies come with Spanish versions?)

Jazz Jackrabbit 2 had a colour comic, like @Alexander said. That was pretty sweet.
There was some mediocre Indiana Jones game that had a nice manual that looked like Indy's diary. Indiana Jones and the Emperor's Tomb, I think.
Police Quest 2: The Vengeance (almost trains you how to be a cop)

Assassin's Creed 1, especially when compared to II and the nonexistent manual you didn't find in III.

Wrote a list about this myself. Anything that has some sort of surprise or interesting information, or at least information formatted nicely like in GTA, is cool.
